Markdeep is a technology for writing plain text documents that will look good in any web browser, whether local or remote. It supports diagrams, calendars, equations, and other features as extensions of Markdown syntax.
PyX is a Python package for the creation of PostScript, PDF, and SVG files. It combines an abstraction of the PostScript drawing model with a TeX/LaTeX interface. Complex tasks like 2d and 3d plots in publication-ready quality are built out of these primitives.
This explains several ways to use consistent colors across plots (same way works with scales). However, the easy way explained in one of the alternative answers does not seem to work for some versions of R/ggplot2. Opting for the accepted answer always works though.
Great reference with many open-source useful plotting and visualization tools Over the years many different plotting modules and packages have been developed for Python. For most of that time there was no clear favorite package, but recently matplotlib has become the most widely used. Nevertheless, many of the others are still available and may suit your tastes or needs better. Some of these are interfaces to existing plotting libraries while others are Python-centered new implementations.
To make a density map from a 2D set of data, the first step is to compute values for the third dimension. (Gnuplot has no facilities for computing these values automatically.) The simplest way is to make a 2D histogram; the plot is divided in small 2D regions, and the z-values are proportional to the number of points inside these regions. The following Python script will make an histogram from a time series of two dihedral angles.
A reader named Felix posted a comment on the blog, asking how he could make a line chart which has two time series, in which each time series has data for
